I don't think he's really hating on Christianity so much as THE CHURCH as an entity that can sometimes do more harm than good. He's all about spirituality, though, hence a lot of Zelenka's lines in this fic.
But then, I'm an agnostic and don't really know what I'm talking about, so... ;-)
