There's something profoundly uncomfortable about this fic; a creeping sense of wrongness from the beginning. And that's a good thing, it really works. The idea of replicated John disturbing and disturbingly plausible, and it fits amazingly well with some of the more morally dubious episodes of S2.
Rodney's little looks all the time and John's being surprised by his own actions someimes and all the symbolism of the city cowering from John, all those different threads of the story really come together nicely at the end.
